Annie and Captain Keller's relationship has most likely been affected by the Civil War. Annie is from Boston, in the north, and Captain Keller fought for the south. Act II even makes a reference to Annie being a "carpetbagger," which, in the context of the Civil War, is a negative term for any northerner who moved to the south after the war.
