The three colonies that tolerated different religions from the time of their founding are Rhode Island, Pennsylvania, Maryland.

The founders of Rhode Island, Pennsylvania and Maryland were mainly motivated by a desire to establish religiously tolerant colonies, but it resulted to religious conviction.

William Penn, for example, was a Quaker who founded Pennsylvania to provide a refuge for Quakers as well as to showcase the Quaker ideals of brotherly love and tolerance. Roger Williams was a dissenting Puritan who founded Rhode Island as a tolerant colony for others of his religious convictions. Similar motivations underlay Lord Baltimore's founding of Maryland.
